One of my friends was convinced for a while that she was allergic to makeup. Turns out, she was allergic to her brushes, which had real animal hair. Once she switched to synthetic brushes (and EcoTools work really well) the problems totally went away. So that's something to consider, too.
Looking around the web from a quick Google search, having eye irritation/allergies from makeup seems to be relatively common and I've seen some discussions on forums about allergens that might be likely triggers. And there's even this blog post about food allergies, and being aware that some food products (like nut oil) can be contained in makeup:
